Oligolepis goni was described in 2026 by Fatah Zarei, Roger Bills, Hiroyuki Motomura, Marcelo Kovačić and Albert Chakona in the Journal of Fish Biology, as part of a systematic revision of the East African populations of Oligolepis. The genus Oligolepis Bleeker, 1874 sits within the family Oxudercidae, subfamily Gobionellinae — the gobionelline true gobies, in which the pelvic fins fuse into a cup-shaped sucker disc, the character that separates the true gobies from the sleeper gobies and gudgeons (Eleotridae, Butidae). The Catalog of Fishes (Eschmeyer, CAS), the authority for valid names, lists O. goni as valid, described directly in its current combination from a holotype (SAIAB 247022) and paratypes (SAIAB 44278, 189466, 193775) collected at the Mlalazi River estuary, KwaZulu-Natal, South Africa (28°56'39.8"S, 31°48'27.7"E).
According to the paper's abstract, every recognised species of Oligolepis besides O. acutipennis (Valenciennes, 1837) occurs in the western Pacific or eastern Indian Ocean; O. acutipennis alone had been considered to range all the way to the western Indian Ocean, with East African estuarine populations from South Africa to Kenya traditionally identified as that species. Mitochondrial COI sequencing by Zarei and colleagues found that these East African populations form a lineage roughly 5% divergent from the Indo-Pacific populations of O. acutipennis, with no confirmed records bridging the gap between Kenya and western India — an allopatric split consistent with two separate species rather than one widespread one. Combined with a colour-pattern difference in males (see Morphology), this evidence led the authors to describe the East African lineage as Oligolepis goni sp. nov., restricting O. acutipennis in the strict sense to the Indo-Pacific populations. The authors also flag that species diversity within Oligolepis as a whole may be overestimated, with several other nominal taxa possibly representing conspecific populations of O. acutipennis sensu stricto — a genus revision they recommend as future work.

The Catalog of Fishes records Oligolepis goni from the western Indian Ocean, along the east coast of Africa from the Great Fish River estuary in the Eastern Cape, South Africa, north to Mida Creek, Kenya, with the record noting the species may also occur in Madagascar and the Seychelles — flagged there as possible rather than confirmed. Its listed habitat spans freshwater, brackish and marine water, consistent with the genus-level pattern described in the paper's abstract: small gobies inhabiting muddy estuaries, coastal bays and lagoons, with some species extending into freshwater systems. The type locality itself, the Mlalazi River estuary in KwaZulu-Natal, is a subtropical South African estuary.

Should material ever reach the hobby, the general approach used for its sister species, the sharptail goby O. acutipennis, would be the starting point: measurable brackish water (roughly 6–15 ppt), small caves for cover and spawning, and a diet of small live and frozen invertebrates rather than dry flake. These are genus-level expectations carried over from a related species, not data specific to O. goni.
