Aphaniops kruppi was described in 2017 by Jörg Freyhof, Andreas Weissenbacher and Matthias F. Geiger, as part of a broader effort to resolve species boundaries within the Arabian and southwest Asian toothcarps once treated under a very broadly defined Aphanius. The specific epithet honours Friedhelm Krupp, a German ichthyologist noted for his work on the freshwater and coastal fish faunas of the Arabian Peninsula and the Middle East. Eschmeyer's Catalog of Fishes lists the valid combination as Aphaniops kruppi (Freyhof, Weissenbacher & Geiger, 2017).
The genus Aphaniops is one of several segregated in recent decades from the old, broadly circumscribed Aphanius, alongside Apricaphanius, Anatolichthys and others, following the family-wide revision of Aphaniidae relationships. Aphaniops as currently understood covers hardy, often saline- and hard-water-tolerant toothcarps distributed from North Africa and the Levant through the Arabian Peninsula to Iran and Pakistan.
